Did you reboot?  Did you have any Cygwin services running that you forgot
to stop ie. sshd, inetd, cron, cygserver, etc.?

You are still using that older version of Cygwin, but you are using newer
applications now that need _fopen64.  You use fopen64 transparently if you
use fopen and recompile.

The answer is almost always the same.  Reboot, or you have more than one
cygwin1.dll on your machine.  Please find the other one and delete it.
