Just wondering: doesn't Cygwin need the directories on which the mount 
table is based to at least exist to work? If so, how can you use mount (a 
Cygwin application) without those directories being there?

I may be wrong in the assumption that Cygwin needs it, but if it does, I 
see Setup (a non-Cygwin application) as the only way out.

If Cygwin doesn't need the mount table to be OK to work, *wow* ;)
