Could you just run a "dos2unix" (on non-binary files) in your
script?

Something like ...

   #!/bin/sh

   cat input_1.txt | tr -d '\r' > new_input_1.txt
   cat input_2.txt | tr -d '\r' > new_input_2.txt

   proceed();

... just wondering if it is a choice...
