In case it is any help, I am also am on Win2k-sp2 with cygwin 1.3.11
and I login as a domain user, and I'm not seeing slowdown (AFAIK).
I imitated the other gentleman's command:

$ time uname -svrm
CYGWIN_NT-5.0 1.3.11(0.53/3/2) 2002-06-23 22:31 i686

real    0m0.162s
user    0m0.040s
sys     0m0.030s
