It's provided on the Altera NIOS cd.  Go into <cd-drive>/windows/cygwin/ 
directory and (re)run the setup.exe program that exists in that 
directory.  That should recreate the cygwin installation that Altera 
NIOS wants -- of course, it may clobber your customizations... :-)

Otherwise, you should probably contact Altera for assistance -- we've 
had pretty good luck with their tech support people.
