Sorry, no, you thought wrong.  Thinking about it again, you might have
noticed on the Cygwin main page a reference to "read about additional 
download options".  This would get you to http://www.cygwin.com/download.html
which clearly states:

Note that you may be tempted to unpack the .tar.gz files with some Windows program like WinZip. This will not work reliably. Cygwin's tar files are not fully understood by WinZip. Attempting to use WinZip to unpack a distribution will result in a damaged Cygwin installation.

This reference is actually slightly dated because it refers to the packages
in .tar.gz format, which we consciously switched away from to discourage the
use of WinZip (among other reasons).  You'd find similar (though harsher) 
comments in the email archives.

So you have a broken Cygwin installation.  Your best bet is going to be to
start over.
