This is just a FYI for the benefit of anyone else who hits this weird issue: If I have Photoshop open at the same time as running a cygwin session, and I try to compile/link a program in cygwin (with arm-elf-gcc 3.0), I get a permissions error on final link, or a permissions error on one of the intermediate object files.
