I don't know if this has anything to do with it but I had all kinds
of problems building and running atlas under cygwin lately. It was 
taking forever and randomly crashing during the install and running 
tests. After installing the latest cygwin dll (the one announced 
yesterday) all my problems went away and atlas again builds cleanly 
for me (both on pentium 3 and pentium 4 under win2000 - and yes I had
problems on both machines before I upgraded cygwin).
So perhaps you can try that and see if your problem goes away.

No idea.  Sorry.  Your problem is unfamiliar to me.  It would take
a large amount of debugging to track down.  Since I have never seen
it, I won't be able to fix it.  If you can provide a *simple* test
case, I'll be happy to track it down.  I'm not interested in trying
to build gmp, though.
