I have a symlink in my home directory which points to a windows NT directory off my C: drive. If I launch emacs from my home directory from bash I cant traverse into the symlink from the emacs buffer. I have to actually go to the C: drive in the emacs buffer and start traversing from the physical directory. I'll bet real money that you don't have a Cygwin-aware version of Emacs... You may want to check out the FAQ and user guides for background on the basics of Cygwin and its facilities.
