The reason that /usr/bin exists as a mount point is for this reason. With the way that Cygwin is setup by default /usr/bin/X11R6 shouldn't present any problems. However, if you change things you'll have to remember to do you own thing with setup.exe as the one Cygwin provides won't work for you. Do you really want this hassle?
