You can move things around any way you want.  It's your system.

I was under the impression that the software in the cygwin-xfree project
was cygwin-specific and would understand cygwin mounts.

If not, you can always just do this:

mount -f -b -x c:\usr\bin\X11R6 /usr/bin/X11R6
