This problem was annoying me too. I found that the pipe char was not
working *in a straight DOS prompt window either* - so I guessed that it was
*not* a Cygwin problem. 

I wondered about the keyboard set-up, and decided to check the codepage
set-up on my NT system, where I had had no problem: keyb command at DOS
prompt revealed that cp 437 was in use (though goodness knows where it
actually get set up!). 

I changed the cp set-up in autoexec.bat on my Win98 PC from 850 to 437 and
all is fine (pipe char works, and no other problem noticed).  

According to a list I saw, codepages 437 and 850 are alternatives, but
obviously not quite...
