This sound reasonable; I implemented it in the branch `stable-1.10'. 
gnetlist now treats duplicate symbols in a library only as an error if 
they are actually used.  (In this case, silently choosing one of the 
symbols would lead to unpredictable behavior, so it needs to be an error.)

Could you please test if this fixes the problem for you?
