pcb --show-defaults
shows the value of all parameters after $HOME/.pcb/preferences was 
read.

Transparency of layers is hard coded and cannot be set in by the user.

The GTK GUI of pcb renders all layers transparent except for silk. To 
do so, it requires a working opnenGL extension of the graphics driver. 
The lesstif GUI does not do transparency.
