OK, I think I fully understand now.

Replicating your setup, I encountered no warnings or problems:

- I created a schematic containing the display symbol, a matching 
single-row header (16 pins in my case), and a few random components and 
connections, including two connections to a GND plane. Both the header 
and the display have netlisted pins.

- This was imported into PCB, with the header not yet overlapping the 
display connections.

- I then set the desired thermals for both the display AND the header pins.

- As a last step, I placed the header pins over the matching display 
pins (with snap to pins and pads active for easier placement).

The result is as desired: connected thermals to the GND plane, and the 
DRC check does not flag any problems (not even the overlapping pins), 
and the bom lists both components. There was no need to fiddle with 
clearance (K) etcetera.

The only thing I noticed is that the thermals can't be changed if the 
header and display pins are overlapping. This means that you must set 
thermals before you move the header to match the display. Also, thermals 
must be identical on the pins of both components.

If you want to change thermals afterwards, you'd have to temporarily 
move the header or the display.
