the thermal tool can be a bit counter intuitive

if you select the layer of copper it needs to connect to in the layer
list, _then_ apply the thermal tool, you can cycle through thermal
types to connect the pad to this layer.

this is a much better way to get connectivity than mucking around with
clearances on either the pad or the poly.
