The difference I see betweeb gsch2pcb (gEDA 1.9.2 (g7b0ee03)) and 
lepton-sch2pcb (Lepton EDA 1.9.9 (git: 7ce80ce)) is different
unnamed_net numbers and that the net symbols shows up unnessesary in 
lepton. Names like (in .net file) 5Rb1-2 rsU1-10 works without any
problem in my hierarchical schematics.

As previous responder asked you, provide test files, we don't see your 
problem, and unless you do so, we cannot help you.
