I can check while looking into the code. Can you provide at least some
hint what kind of wrong clearance it was?

Maybe ... I have posted bugreport (and the patch) for polygon rendering
bug on launchad (https://bugs.launchpad.net/pcb/+bug/1521597). It is not
directly related (except that I have discovered the issue with polygon
being bit off while trying to fix the bug reported), but maybe it could
be the problem you are talking about?
