gnetlist, gschem do flattened hierarchy with no inherent hierarchy mechanism.
So the hierarchy is from S1/R1, where S1 is the refdes of the subschematic symbol.

We might be able to get S1/R1 to show in the displayed schematic after a push down
instead of just R1, but that would need some new code.
