This has worked well for me, too, but with a slight variation

For three pin devices I have symbols like bjt_npn_ebc.sym, 
bjt_pnp_cbe.sym mos_n_gds.sym ... where the position of e, b, c, and g, 
s, d etc. are always in the order 1-2-3.  In the footprints, I override 
all manufacturer pinouts and use my own standard 1-2-3 naming which is 
R-L for through-hole parts and the commonest pinouts for smts. 
(clockwise from above, with # always being the same).  A few minutes in 
every design is put aside to glance at the datasheet with the schematic 
and PCB file both open for verification.

So far I have not caught any errors working this way.  Though I do 
remember doing things like rotating SMT's and mounting transistors 
upside down from my days of trusting someone else's library.
