You most probably moved your layer into a different layer group.

In pcb you should look at the layer grouping table in the preferences and 
make sure the layer you intend to be on the bottom side has the dot in the 
same column as the "bottom side" selector.

Or just use pcb-rnd, which has a much cleaner layer stackup model than pcb 
and offers a nice cross-section view of the board where you can 
drag-and-drop move your logical layers between physical layers (groups).
