Hmmm... if you're using the default gsch2pcb layout, all your
footprints are *by default* all in the same place, so of course
they're shorted.

You should disperse then manually de-overlap the parts before
attemping to do anything with the netlist or rats nets.  Also, using
PCB's File->Import instead of gsch2pcb will automatically "spread" the
parts out a bit, to help you pick out specific parts during initial
layout.
