The pinseq attribute is used primarily for the simulators, and is
ignored by PCB.  IIRC the only effect it has on the netlist is that it
determines what order the pins are scanned for netlisting.

Did you check the Messages window?

Note that the *only* connection between the symbol and the footprint
is the netlist, so any mismatch would show up as a netlist error.

Also, there's no rule that says there has to be a perfect match
between symbols and footprints.  A footprint might have extra pins
that aren't mentioned in the schematic.
